I heard this question during a client workshop, and honestly—it stuck with me. Because it revealed a gap. A gap between doing Agile by the book, and making Agile actually work.

Running a sprint in Jira might seem straightforward—after all, it’s just planning, clicking “Start Sprint,” and watching it run, right? Not quite. Whether you’re a seasoned Scrum Master or just getting started with Agile, there’s a big difference between a sprint that simply “happens” and one that delivers real, visible value.

So, how do you run a sprint that’s not just “done”—but done right? Let’s break it down, step by step. We’ll show you how to get the most out of Jira and your Agile process, based on real-world experience, Atlassian best practices, and a few hard-earned lessons.

🔍 First: What Even Is a Sprint?

Before we dive into best practices, let’s make sure we’re on the same page.

According to Atlassian:

“A sprint is a short, time-boxed period, typically one to four weeks, during which a team works to complete a set amount of work, often to build and deliver a working product increment.”

Scrum.org adds:

“Sprints create consistency and ensure short iterations for feedback in order to inspect and adapt both how work is done and what is being worked on.” 

In short, the sprint is the heartbeat of Agile. If your sprint is off-beat, everything downstream suffers—velocity, morale, even trust.

✅ 1. Before You Hit “Start Sprint”

Think of this as your pre-flight checklist. Before you press that tempting green button in Jira, make sure the essentials are in place.

 

a. All Stories Must Be Estimated

Agile = estimation. If your tasks don’t have story points, you’re flying blind. Jira only enables story points on Scrum boards, and by default, only Epics and Tasks have them.

If you don’t see story point fields:

  • Go to Jira Settings → Issues → Custom fields → “Story Points”
  • Click the 3-dot menu → Edit context
  • Select a broader context (e.g., “Global”) so the field appears across work item types

b. Check Workload by Assignee

Make sure tasks are assigned, and workload is balanced. Review how many story points each team member is holding—Agile isn’t about overloading your top performer.

c. Handle Carried-Over Tasks Properly

If an issue is still “In Progress” from the last sprint, don’t just drag it forward. Use the Split Issue feature in Jira. That way:

  • You preserve historical data
  • The new task gets a clean slate (and a “split from” link to track its origin)

Move Items to Done, Not Just Close

a. Run High-Quality Daily Stand-Ups

Make it a habit:

  • Ask: “What story is this related to?”

  • Ensure team members update their task statuses in Jira daily

It’s not micromanagement—it’s visibility. Without updated data, your burndown chart is fiction.

b. Use Spikes to Explore Uncertainty

Not everything is ready to be a user story. Enter: the Spike.

“A spike is a time-boxed research or investigation task focused on understanding a problem, reducing uncertainty, or exploring potential solutions.” 

Spikes prevent waste by helping teams “get smarter” before they commit to delivery work.

c. Flag Issues That Are Blocked

Blockers happen. Don’t let them hide.
Right-click any task in Jira and Add a flag. It turns yellow and is tracked in the Sprint insights sidebar under “Work items for attention → Flagged”. Check it daily.

d. Enable “Days in Column”

This Jira feature (in Board Settings) tracks how long an issue stays in a given column. It’s a silent whisper: “Hey, this task’s been stuck for 6 days.” Time to investigate.

e. Watch the Burndown Chart

Look at it every day, not just during retrospectives. It’s your early warning system. A flat line mid-sprint? Something’s wrong.

🧠 Pro Tip: Avoid the “Zombie Sprint”

A sprint without daily attention becomes a zombie—mindlessly stumbling forward but achieving nothing. Keep it alive through active facilitation, visible blockers, updated statuses, and clear goals.
